Bafertisite occurs in alkaline igneous rocks such as alkali granite and alkali syenite, or in rocks associated with them (Dana, Webmin).

At the type locality, the Bayan Obo deposit, Baotou League, Inner Mongolia, China, bafertisite occurs in hydrothermal veins associated with aegirine, fluorite, baryte and bastnäsite (Dana, AM 45.754, HOM).

At the Burpala massif, Russia, bafertisite occurs in a dike of microcline granite - aplite (Dana, HOM).
